They did it so that everyone could understand that Silver isn't another super fast hedgehog, by actually making him slower in the game. They also made a boost for him in 06, but they took it out the last minute because they either didn't want for his gameplay to be similar to the other hedgehogs, or it wasn't working properly. So they went with him being slow; until they were able to change the style of everyone elses gameplay like they did in Generations.

Nevermind; i'll explain it to you here instead.

He is fast, just not as fast like Sonic and Shadow.

He was only slow in 06 because back then there wasn't a special thing called the BOOST that Sonic has being able to do since Rush and Unleashed. Other than 06, he can run normally like the other non speed type characters. Only Sonic, Shadow and probably Metal Sonic are known to boost in the games. Silver might be able to boost also, but only while he's hovering.
