Both are kind of loudmouths, and have a tsunderish interaction, but yes, I can say she cares about him :V why the question?

In early episodes they had an interesting chemistry, Amy actually seemed willing to bond with Knuckles and try and understand him, even if his bad attitude often clashed with her defensive temper.

As things progressed though, Knuckles and Amy got flanderized into a moronic Butt Monkey and a violent Tsundre brat respectively, usually with the former being a common target for the latter (though everyone made a laughing stock out of Knuckles be it Sonic, Rouge, Cream or that extra talking in the background, he was the show's Meg). Granted Knuckles isn't highly pleasant himself.

Amy is fun to ship with almost everyone.

I say she does. Her being indifferent to others, even the ones she normally does not like, would contradict a big part of Amy's character.

A thing I liked is that when they argued (mostly because Knuckles would trashtalk on Sonic and Amy would assume a defensive attitude) they were both kept for the most part on equal grounds since there was no special/patronizing treatment for Amy because of "she is a girl" and Knuckles, because of the way he was rised, was free to not hold back. I personally think this was one of the nice things that Sonic X had as it showed other facets of the characters interactions, one that as far as I know, does not exist in the games since both are on good terms due to the lack of Sonic-bashing from Knuckles. However the funny thing is that it's seems that it's Knuckles the one who cares for Amy (Knuckles in Heroes: "Have you been playing with that girls' heart again Sonic?") :P

Knuckles did end the loser a lot of the time due to The Complainer Is Always Wrong ethics and falling to 'Abuse Is Okay If It's Female On Male' a lot though, perhaps most notably when her, Cream and Cosmo essentially gang mugged him for disagreeing with them. :P
